A report earlier this month accused the agency of overspending more than $2.4 million in city funds, according to the DOE.
The BOE received $84.7 million last fiscal year in city funding.
In November, voters reported confusion and waits as long as an hour and a half to cast a ballot in the presidential election.
Mayor Michael Bloomberg has criticized the Board of Elections multiple times in the past, and state senators have called new voting machines "a disaster."
