A preliminary investigation revealed a 76-year-old man driving the vehicle was trying to make a left turn on Avenue M from the parkway when his car was hit by the bike.
Officers found the motorcycle driver with severe trauma about his body near the intersection.
The motorcyclist, who has not yet been identified, was taken to Brookdale Hospital where he was pronounced dead on arrival, police said.
The Toyota driver remained at the scene before police arrived and refused medical attention.
Police said the investigation is ongoing.
Motorcyclists in the city have come under scrutiny after a gang of bikers allegedly assaulted a man on the West Side Highway last month.
